On my end FO4SE works amazingly well. But you have to start the exe through Steam. Due to the latest update introducing multi window functionality in SteamOS, you can simply rename FO4SE (or whatever script extender you want to use) to the game.exe/launcher.exe so that SteamOS launches the script extender directly.
